What is the best way to learn how to program the avionics for a UAV.

I am building a UAV (drone) which will be a fixed wing aircraft with tilting nacelles on either side. After some consultation in some forums I was informed that I can use both matlab and simulink to create a control system for the UAV.
My project: I will be using an ardupilot mega, which is essentially an arduino board which can have firmware loaded onto it. The design will have two nitro engines on either side of the wings, and the 3 motions (roll, pitch and yaw) will we controlled via the 3 servos on each engine. There will be two additional servos placed for the tilting of the engines. I have attached a picture of what the connections of the control system may look like.
As I have never used matlab/simulink before, I am very stuck on how to progress with this, and what aspects of the software would be essential for me to learn. I would really appreciate some feedback on how to learn the appropriate skills required for this project. I am a quick learner and highly motivated, just a little lost as this is uncharted territories for me. Any input would be appreaciated! Thank you in advance.

To program the hardware, you will need to download and use the APM entry on the File Exchange: APM2 Simulink Blockset
Which APM version are you using, 2.6?
I recommend looking at the following webinar which shows how to import a plant and then design the flight controller" Modeling, Simulation, and Flight Control Design of an Aircraft with Simulink ". Getting acquainted with the tools and steps presented in this webinar is a great start to using the tools.
