I think you could probably use "hold on" and then another comet3() command.

could use the plot function.
t = -pi:pi/300:pi;
axis([-1 1 -1 1 -1 2])
hold on
for i=1:2:length(t)-1
T=[t(i) t(i+1)];
plot3(sin(5*T),cos(3*T),T,'r')
plot3(sin(5*T),sin(3*T),T,'b')
pause(0.000001)
end
hold off
