Hello Florian,
If you use "Application compiler" to compile then you have the options to give version number, company and you can also have custom icon.
You can open "Application compiler" in the following ways:
1. goto "APPS" tab > Click "Application compiler".
2. type "deploytool" on MATLAB command line.
