The origin of this issue could be that the MATLAB serial command is taking longer to respond. Try opening the arduino.m file and replacing the lines 89 to 92:
for i=1:7,
fprintf(1,'.');
pause(1);
end
with these ones:
for i=1:15,
fprintf(1,'.');
pause(1);
end
to see if that solves the issue.
