Pass commands to MATLAB Command line from a script

Hi all,
I want to build a Matlab script that can pass commands to the Matlab Command line whenever required.
This is because, I have an interactive session (of a software in LINUX) running on the Matlab command line to which I need to pass arguements to.
Using the system[] function, I start the software (on the Matlab Command LIne) and now I need run it by giving it commands.
Is it possible, if yes, how this can be achieved?
Any guidance/direction is much appreciated.

It's not clear how the application you launched accepts arguments after being started. Is this possible if you start it from a terminal?
In general, system() passes its inputs to a new Terminal session, so you may use the same syntax (as if you were using a Terminal window to launch the software) to MATLAB's system() as well.
You may find command chaining, using '&' in Windows and ';' in UNIX environments helpful as well.
