Input and output arguments does not match

I need 4 inputs and 2 outputs NN. I have the corresponding data and it works only when I use the available NN tool.
When I copy the generated command from NN tool, and paste directly into command window, it wont work as it show Inputs and targets have different numbers of samples. Then I tried to make sure my inputs and outputs has the same dimension ( 4 inputs and 4 outputs, as i append 2 zero at the back of each data ). And it works.
My question is: how do I know I get the correct generated NN as I appended 2 zeros at the back?
