Can I use RUN() command when main code is in deployed mode?

I have a large simulation that is configured by a matlaf script function. This simulation after starts running, execute the additional configuration by run('config.m'). Since I would like to compile the entier simulation and run it in deployed mode, I would like to know if this will run. Please note that the 'config.m' file includes simple Matlab code without function calls.

Have you included 'config.m' as an additional file to your app? What happens when you do so?
What is your rationale behind using run('config.m')? Is it because your m file is not in the MATLAB path? If that is the case, then consider putting this file in some folder of the MATLAB search path and avoid the call to run altogether.
