Command Window and debug mode

When i launch a script in debug mode, the script fails at a particular line. This occurs when I step through the code, line by line. However, if i stop the debug step at the line that fails, and manually type the exact line in the command window, the line works as expected and does not generate an error code

If i launch the script from the application itself it also fails.

So my question is, is there some reason it works in command window and not in debug mode or otherwise. Is there something different about it?

What does "fail" mean to you? Can you attach the m-files? Bare minimum you need to show us the line of code and the error.

Thank you for the input. Oddly enough, checking the code this morning that problem disappeared and is working as expected. I must have needed a reboot of the computer or there was something wrong with my connection from Matlab to the Application i was using.
