I would like to know how I can use the outputs that are activated with the flag "HasStateOutputs" in a network.

Is there an example where the flag is activated?

did you try to use Deep Network Designer App? What version of MATLAB are you using? I can assemble the network you suggested in 2023a and selected input/output ports appear automatically:
