I need to write a function that counts all the codons in a specific sequence without using the bioinformatics toolbox. How do I do that?

You'll need to be clearer in your question.
Try extracting a very small piece of your sequence and show it to us, otherwise we can really only give answers like:
Step 1. Get sequence
Step 2. Count codons
