If you want to group everything in a single system to keep the diagram tidy you can group blocks into subsystems (you can create a mask to expose parameters and so on):
You can then convert subsystem containing Simscape blocks into equivalent Simscape file or files using subsystem2ssc:
If you prefer to use a built-in dc motor library block, check the Simscape Electrical library:
