App Designer loses app input arguments using git for version control

Hi all!
We are using git for version control in an app designer based project and it seems that a particular app loses all its input arguments under code options after merging, etc. git operations every time. Does anyone have any idea what might be the cause of this?
The app in question is not the main app of the program but an external tool for importing some data and takes in the main app as an input argument when being launched.
