Attach some representative samples of your protein sequences to your original post or to a Comment to it here, preferably as a ‘.mat’ file. Include a complete table of the amino acid name abbreviations you are working with.
What Toolboxes (for example the Bioinformatics Toolbox) are you using? Not all of us have all the Toolboxes, so we may not be able to help you with problems that require specific Toolboxes.
