I found a way to work around this. I assumed that 4 ports of the 6-port network are terminated with 50 Ohm and therefore reduced the network to a 2-port network. I do this for each port ending up with 5 different S-matrices. Then I combine these matrices to a 6x6 matrix.

I have the following problem. I have a 6-port network. At one of the ports I have a connector which I want to de-embed. Can I somehow do this with the Matlab deembedsparams function? I only see how I can de-embed a 2-port from a 2-port network and so on. But I don't know how to de-embed a 2-port from a 6-port network.
