Problems with Compiling Code

Hello,
I have a code which takes input from an excel file (input.xlsx), performs some computations, and outputs it to an (output.xlsx) file. I compiled a script file called RUN.m (using mcc -e RUN.m) to get RUN.exe, which I want to lauch, wait for MATLAB to run in the background, and then view the output file.
Although the code inside the RUN.m file works perfectly fine and gives the correct output when I run from within MATLAB, the RUN.exe file inputs the wrong data (even when the input spreadsheet is empty) and outputs a completely different set of results.
Any help with this?
