If your system and controller are working in same sample time then this question will not arise as output of controller will get applied to system before next output of controller is computed. Just set the execution priority accordingly. In case your system and controller are in different sampling time, then you will have to use rate transition block between your controller and system . Set the rate transition block output rate same as your plant. This will basically make sure that irrespective of what rate your controller gives output, the plant will get the next control only after application of previous control. Again, set the execution priorities correctly.
