I want to make an identification of the number of sheep from pictures or videos, and mark them to get their total number. Is there a way to identify and mark them?

This can be done using object detection with the help of Deep Leaning Networks. For the identification you will require to have training data which show correct example of sheep and corresponding bounding boxes. You can get started by following the below documentations.
