visdiff and Stateflow models - advice on how to use it

I have had reason to try and merge models together several times in the last few months. I have found it a very unpleasent experience. I really wish that Mathworks would sub contract out their difference/ merging utilities to a company experienced in making them. I have done several weeks work on one version of a model and wish to merge back about half the changes. trouble is that for reasons known only to itself visdiff does not line up the super states, so I get the situation where a couple of small changes look like a rewrite of the whole model. I gues it is not possible to capture every nuance, maybe the structure has changed internally. However, it would be nice to be able to align things manually where visdiff has got it horribly wrong as you can in tools like Beyond Compare. It is also difficult to compare large matlab functions, visdiff decides for itself what to show you and what to hide and truncates in annoying places. Does anyone in Mathworks have any advice on how to use visdiff? I was hoping to use the merge functionality, even wrote a few lines of powershell to change the names of one version of the simulink files so I could use the merge mode, but the alignment was so horrendous it made it a waste of time.
