MATLAB does have permutation tests in the statistics toolbox. Some of the available tests are:
1) The Ansari - Bradley Test (function name: ANSARIBRADLEY)
2) The Jarque - Bera Test (functionname: JBTEST)
3) The Lilliefors Test (functionname: LILLIETEST)
JBTEST and LILLIETEST may be used only for normal distributions. More information about the usage of these functions may be found in the MATLAB documentation by typing the following at the MATLAB command prompt, without the single quotes:
doc <functionname>
where "functionname" is the name of the permutation test function. For example, for the ANSARIBRADLEY function, type
