I have this image and when I'm trying to generate it into the 3D surface it appears some noises in the graph.
Can anyone help me with some noise removal suggestion?

How about applying median filter?
The following is an example:
% Read the image and convert it to grya-scale
I = imread('gray.png');
Igray = rgb2gray(I);
% Apply median filter to the image
Igray2 = medfilt2(Igray,[7 7]);
% Show the result
figure
imshowpair(Igray,Igray2,'montage')

Can you explain to me about medfilt and what is [ 7 7 ] standfor?
I'm a newbie in matlab.
It represents the size of the median filter.
When setting [n m], medfilt calculates median value in the m-by-n neighborhood around the corresponding pixel in the input image.

To obtain the x,y,z value in mm, we need to know "pixels per mm" value for x,y,z.
So, if possible, could you provide these values?
Im using a 270 ppi and 48 mp camera but i cut the original image, does it matter? this the image properties
That's not enough. That gives you the field of view in pixels, but not in microns or mm. By the way, a 1154 x 1152 image is 1.3 megapixels, far from 48 megapixels - not even close.
I search from some paper about fringe pattern they using fast fourier transform and get the value of x,y,z axis in mm
