How to find out position and subtract data from structure to structure

I have 2 structure files.One has '1x132' struct inside, another one has '1x133'(We can leave one value to make it as 1x132). Both files have different transmitter's positions and '1x1000' values of that same position. My task is to find out similar position(s) or nearest position in both files and subtract '1x1000' values and saved(subtracted value ) in the same matrix. i want a ''for loop'' to figure position .could any one help me to do this task?

What exactly is a "structure file"? For yourself it is clear, what "files have different transmitter position" means. But the readers in this forum do not have the faintest idea of what you are doing. So I suggest to post much more details by editing the original question (not as comment or answer).
